What would cause a fresh rebuild to go lean

This is a car I bought used. I do not know if it is a stock tune or altered by such programs as hypertech, diablo etc or tuned by any mail order service.
Since i have owned it and rebuilt the motor I have not tuned it.
In the original post I mentioned that to my understanding I am running a stock tune but I was under the impression the computer should be able to adjust and pick up the slack and adjust fueling for a minor mod such as a cam.
My limited knowledge in this field led me to believe the car should be running perfectly before attempting to tune or play with variables.
I was about to purchase the Tuner C.A.T.S program. At this point the engine threw that code 44 so I thought I would try and chase down the problem before i start tuning.
As for the knock at idle. This was the first data log I have ever created. I was going to accredit the knock to the exhaust leak at the Y pipe where the two pipes go into one. The next step I am going to take is replace the Y pipe and header gaskets. Winter hits in about a week or two and It goes up on ramps in my garage. As soon as my schedule slows down I will tackle this job. At that point I will be able to see if it is just false knock or if there is more to it. I wont be able to have an update on the knock for probably three or four weeks.

This all being said. From what you have seen in the logs would you recommend me driving this car the last few days or weeks I have left in this month? I hate to hear no but at the same time pulling the motor out my self and rebuilding is nothing I want to do again before next year. I just got it going last month.
