Generally speaking the PCM likes to have all its sensors 
It uses the data for things such as determing spark advance. It simply plugs into a wire harness which leads back to the PCM.
Some people relocate it closer to the air filter (or use the integrated IAT on some MAF sensors), is this what happened?

Like the ZO6 MAF. If that isn't being used than check your induction closer to the filter. Many people relocate the IAT further away from the engine in order to get colder readings to get a bit more spark advance.
