I take it you dont have a spare PCM. But if you did Id definitely give that a try. Just b/c the car starts up doesnt mean the PCM is 100%... the flash chips are fine but maybe some of the wiring is messed up sending and interpreting false signals. Just a thought.

Sorry to keep bringing this back up but... I had a similar problem, started by inspecting wires - were fine, went on a huge search for something else, no help - went back to wires and found that one was melted apart inside the OPTI boot! I didnt consider 'checking wires' to include the opti end but I should have, or put them on an ohm meter-

wires can ohm out fine and still have an small break in the insulation. Replace your plug wires especially since it isnt a random misfire it in on 2 cyls.. Just replace the wires. Trust me.

If you're sure its not the wires, there's a chance it could be the coolant sensor on the water pump. I had a miss/misfires that was driving me nuts for a long time. Turned out to be the sensor on the water pump wasn't tightened all the way up. My old water pump went south and I replaced it with an OEM new one, and replaced the sensor as well. But failed to tighten it up all the way. (Afraid I was gonna strip out the brass fitting if I put too much force into it.) I never would've thought that would've made my car run weird, but it did. I'm not sure if there's a full proof way to check it and verify its functionality though. I just replaced it with a new. From what I remember, it wasn't pricey. Just a suggestion....
