Question rough idle and drive

Question...I have a 1997 Pontiac Trans am with JBA shorty headers, cat back exhaust, SLP intake. Ever since the header install I've gotten this engine vibration. I've had the exhaust checked out three or four times and everyone says there's plenty of clearance. I've also noticed that once I put it into drive the vibration moves down the exhaust itself and causes the pipes to shake. It also appears to be worse sometimes than others and when it is worse I lose a little bit of power. I've had two shops tell me that it's not missing and that everything is good but it is really bugging me. Any thoughts?

It has been custom tuned already but for some reason this shake and vibration stays. I believe it to be an engine vibration but I just don't know.
