pacesetter knock question

I have a couple of questions havig to do with my pacesetter install. First and foremost, my car doesnt seem to have a smooth torque curve. what I mean is that when I get into the throttle a little bit, it seems to lag, then jump and then lag again(the torque). I believe it may have to do with knock retard. Im planning on purchasing an lt4 knock module soon, for this problem(dont have a scantool, so not 100% thats the problem, but from what ive read seems to be common with header installs)but ive discovered that under the car, the header is leaning on the tranny housing.before installing the module sould I get it cut off so that the header doesnt touch it? Also anyone that have installed pacesetters on 94 Z, what is the best route to avoid burnt wires for the plug wires. I came accross a wire mounting kit that mounts them on the valve covers, and was wondering if anyone has used this kit with pacesetters, or if it is better to just go underneath to avoid burnt wires. Sorry for the long post
