Could somone tell me what could cause my timing to be off.

yes i have stock prog and yes they are jet hot coated

Well I think you answered your question yourself. You need reprogramming with the modifications you have.

Under what conditions does this happen? Idle? After some WOT driving? etc...

i never drove it we just cranked it and let it idle and revved it a little then we noticed the headers glowing and turned it off. With the stuff I have would it mess with the timing?
