Arrow How to align a stock y-pipe?

Well, I aligned the cradle with the engine yesterday and started the main 6 cradle bolts and the shock bolts, but when I went to see if the tranny is aligned properly, I noticed my y-pipe is lower than it should be (especially because the tranny was still on a jack, so it was higher) and it was about 3/4" from the cat. Since the cradle seems to be aligned perfectly, I'm thinking I installed the y-pipe wrong. So what do I do.... loosen the y-pipe bolts, then mount the tranny, then connect the y-pipe to the cat and finally retighten the bolts?
Thanks.

I think you should bolt up everything else first in order for the y-pipe to line up correctly.
