Yeah, why wouldn't it be?
There is nothing physically different externally on an LS2 from an LS1, and the transmission doesn't care what's in front of it, as long as something is turning it

The only thing you would need to be "compatible" with the tranny would be the computer, which wouldn't be a problem as long as you have a stock M6 computer, OR have an A4 computer re-flashed as an M6. Although, you don't HAVE TO hook up things like CAGS (skip-shift) or reverse lock-out (although you do want that), but if you ran an A4 computer, the VSS (speed sensor) gives totally the wrong signal, so your speed would be way off. That, and the engines are programmed to run differently depending on what's behind them.
