would it sound better with two 40 series out the back or just the 80 series?
I'm thinking of taking the flowmaster catback (just muffler) out and running true dual out the back with two 40 series.
Also, can I run the pipes under the axel. I'll be running 2.5" pipes

No you can't run pipes under the axle unless you want like 2 inches ground clearence, it would be a horrible idea. You want to run true duals all the way is what you're saying? Most people use bullet mufflers but they may be to loud for some taste, I'd use something other then flowmaster, like dynomax or something quiet.

Under the axel has been done. The guys I knew that ran it never had any complaints as far as ground clearance and they even had room for rear end travel when the car was jacked up.
The other option is to run both pipes over the axel on the passenger side.
2 40 or 50 series will sound much better than an 80 series. That is if you like the hollow tinny sound of a flowmaster.
