Cylinder Misfiring Woes...

My Service Engine Soon light has been on for a few days, and I just got the diagnostic test ran (free fortunately) and they said one of the cylinders was misfiring. They suggested I simply get a tune up, interstingly enough, 10 mins later my Service Engine Soon light just turned off! Unfortunately, it doesnt feel as though the problem dissapeared with it. Any thoughts about this?
On a slightly different note, one shop told me 650 for a tune up, and another one told me right at 100 dollars. Whats the deal there?

$100-650 for a tune up...what the hell are they tuning up??
plugs, wires, filters, fluids?
when they pulled the codes, did they clear the code from the ECM? i guess wait and see if it comes back.
did they tell you which cylinder was missing? or was it random?

Cylinder Number 2 misfired. Code P302.
I appreciate all the quick replies. Yeah they said I likely need new plugs as well. As far as mods go, I only recently bought the car but installed a flowmaster 80 series last week. The lurching in the car/engine light happened within 30 miles of the install. The shop told me that it was likely a coincidence...

Cyl #2 is the front passenger side - make sure that plug wire is on good and tight. If you're due for plugs consider doing them yourself, only #8 was a pain for me. Something else you can do is start the car in the dark and look for any arcing around #2.
