No i believe they are different. The auto is more flat and the manual is kinda in the shape of a V i think. I have both of them laying around, should just go out and look at them. But its cold. lol.

They are different. Much different. The A4 crossmember is flat while the M6 one is deeper, shaped like a "U" to go around the T56. They can't be interchanged without some rediculous work... better to buy the one you need. Any junk yard that stocks 4th gens should have one somewhere.

It is the same dimensions as the 4L60, and it will bolt into your car with a 4th gen specific crossmember. Some things you'll have to deal with though is how to operate the trans. 700s have TV cable assemblies which operate a plunger in the trans... this is what tells it what to do (with some other parts of the VB and aux. VB). The 94 and up A4s are computer controlled. You'll need to get a TV assembly from the 93 f-bodies (or a generic one) to work the TV cable. You'll have to splice in a new plug for the VSS and may even have to get a different sensor for it to work with the f-body speedo.... might be able to get one from a 93 f-body auto trans. 94-up are 4L60Es, 93s are just 4L60 since they're not computer controlled. And before that they're simply called 700R4s. For some reason GM changed nomenclature and that's how the 700R4 became the 4L60. They're almost the same thing. Then in 94 they became the "E" version when electronics became involved in their operation (solenoids, mainly).

I don't have any experience in swapping 700s, but physically they're so close to the 4L60 that some of the same issues will come up with them. Your best ticket is to get as many of the parts from a 93 F-body as possible.

I'm assuming the 700 you have came from another f-body? If not then you'll probably have to get a different tailhousing as the 700/'60s have come in a variety of vehicles.

That's good, makes it a little easier. But converting from a manual to an auto is much tougher than the other way around. I believe you'll have to run a 12V feed and ground wire to the TCC solenoid for converter lock-up on the highway. And since you don't have the pinouts from the PCM, you're going to have to use a manual switch and lock it up when you want/need to. Might be a few other things to look for also.
