Clutch or T56 problem?..Long...

I'll start at the begining. I purchased a spec 4 clutch for my 95 TA. During the break in I notice that as I was in 6th gear at low rpms < 1600-1800 rpms on the highway that I had a vibration(I have 4.11 gears) Thinking it would go away once the clutch broke in, i just tried to keep the rpms up. Once I broke the clutch in I decided to test my latest nitrous setup and wound up popping a head gasket. I parked the car for awhile and redid the heads. Once the car was up and running again, I noticed I still had the vibration in 6th at low rpms. I went to have the car dynoed and it did fine. As I was heading home from the dyno, I notice that once I went into sixth gear, it had a violent vibration, felt like it was shaking the tranny and car apart at low rpms. i drove it back home in 5th gear and kept the rpms up a bit. As I was pulling in i went into 2nd gear and at low rpms and it mimiced the violent vibration and shook the tranny and car again. I pulled it into my car port and placed the tranny in neutral and let the clutch pedal out and could hear the what i believe to be the TO bearing, i pushed the clutch pedal back in and the noise ceased. based on this I decided to pull the tranny and inspect the clutch. The clutch had some burn marks on it and the pressure plate did too, but i didn't see anything that would have caused the violent vibration, so I took a magnetic dial indicator to check the side to side movment of the input shaft, it was within the spec i had found on this board in a thread reply by Joe @ t56 rebuilds.

I ordered some carbon fiber blocker rings and a steel 3-4 shift fork and tore into the tranny to see if there was any obvious damage, i found none as I replace the fork and blocker rings. I had the stock flywheel turned and bolted it all back together and there is no change in the problem. I thought maybe it was a low rpm ignition miss, so I replace my 6yr old Msd plug wires and still no change.(Did plugs asz well) Motor revs great in neutral, but up on jackstands in any gear, it has violen vibration that shakes the tranny and car apart. I can easily repeat it in any gear as the rpms get low with light throttle. Can you guys help me out here.

Anyone? I had already ruled out the driveshaft since the vibration doesn't follow mph, plus my wife has a 95 z28 auto, so I put my driveshaft in her car and it was smooth as can be.

Anyone got any insight, is there any info that might be helpful in addition to what I have mention. I am at my wits end and am thinking of pulling the tranny again to have the flywheel, clutch kit, check for balance. Then if they are ok, then I was thinking of reshimming the T56 and perhaps upgrading it further if it turns out it is okay as well. Any ideas guys??

I have a SPEC 3. Since it seams you only have Vib. under load, maybe the pilot bushing/ bearing is bad, or, more clearance on the trans input shaft??? Possibly the rear trans mount also??? Assume that the U-joints are good.
