clutch disengagement problems

I just rebuilt my motor and installed it back in the car. I can shift the car fine when it is not running but when it is running the car will not shift. I'm pretty sure the slave cylinder is in correctly. The clutch feels fine. Does it sound like it needs to be bled? Also we used two different bolts that do not have shoulders around the head for the clutch. We put them across from each other but could this be part of the problem?
It's a 95 six speed z28.
Please help.

Did you remove the slave or master from the hyd. system? If so you may need to bleed the system. Also check to see if your clutch is dragging, not fully releasing. The way I've checked is put the rear axle on jack stands just enough to get the rear tires off the ground. With the engine running put the trans in 1st gear and keep clutch pedal to the floor. Check to see if the rear tires are turning at all and do this a few times. If the wheels are not turning rev the engine quickly to 3000-4000 RPM a few times and see if the wheels rotate when doing this.

If you removed the slave you need to blead the system, there is a good chance there is air in the system.
