VATS issues on third gen

Just got a 92 z28 in my garage with a basket case of problems.
the privious 2 garages this car was at messed up alot of stuff so I told my friend to drop it off and I would try to fix it.
Long story short;
vats was working prior to engine swap (was 305TBI, now carbed 350)
The last shop working on it had to completely bypass the ignition and hot wire the fuel pump.
Is there a reason the pcm would not allow fuel pump and starter to run if its not connected to coil/TB/distributor?
Also is there an easy way to bypass the pcm to retain the VATS module ?
I beleive the fans would also need to be bypassed as well with this change as (I havent looked at the car yet) but I dont think it will have all the sensors.

UPDATE** its even worse than expected..... vats box was completely removed and its like the dude ran new wires to the starter, ignition and fuel pump.... **barfs** so my guess is the computer is just running dash stuff.
