Simple Question...?

Angry Simple Question...?

My Car has been pretty much useless for the last week. First, I installed - A Throttle-Body Air-Foil, K&N CAI, and a Grantinelli MAF. Ever since, it has been idiling rough and backfiring. So after I talked to my uncle [Owns and operates an Automotive Electrical Shop], and he said to disonnect the negative battery terminal and wait a while, then just reconnect it.

Well, I did that and after trying to connect the terminal again, my alarm sounded for much longer than it should have and I couldn't disable it; so I just disconnected the neg. battery cable agian just to shut that damn thing up.

After I figure out my Alarm problem, should the ECM or Computer reconfigure itself in anyway?
Also, I remember the people whom I purchased the vehicle from said that it had been hypertech power-programmed.

Would the prior programming effect my current problems??

Any help would be extremely appreciated...
