I'm not sure how having things tuned out of the PCM will affect this, but on a stock PCM you can get a "not ready" if you recently had the neg battery terminal off for a period of time or reset the PCM. The car has to have a certain amount of history data in the PCM before it will report on the systems that the inspection is testing. If it does not have enough history data it will report "not ready." I had this issue last time I got inspected and I just had to drive the car for a while to get enough systems to report for it to pass. Here in Houston, TX there are 5 or 6 systems that are checked and you are only allowed 2 or 3 "not ready."

Since I see you have a 96 I checked my 1996 Factory Service Manual, and this is what it says is the "Typical Drive Cycle" which should make the PCM perform all the tests and get rid of your "not ready" conditions:
Cold Start, Coolant Temp less than 122 F
Idle 2.5 min in D (Auto) or Neutral (Manual), A/C and rear defog ON
A/C off, accelerate to 55 mph, 1/2 throttle
3 minutes of steady state cruise at 55 mph
Clutch engaged (Manual), no breaking, decelerate to 20 mph
Accelerate to 55-60 mph , 3/4 throttle
5 minutes of steady state cruise at 55-60 mph
decelerate, no breaking, End of Drive Cycle
Total time of ODB II Drive Cycle 12 minutes.
You may not pass all the tests based on your mods and the tune you have, but you will at least get rid of all the "not ready" statuses.
