It depends on the size of the enclosure you intend to use. If you're gonna be using a Stealthbox type of enclosure I would go with a 10". 12's are just too big to get optimum performance from a box that small.
How do you "know" you can't use a ported enclosure?

I made a custom enclosure to fit perfectly in where the t-tops go. I got two 12's and it sounds great. Although it took a while to make, it still looks pretty good. I just couldn't bring my self to spend 300 on a Q-logic box.

About the question...it depends on what you are looking for in your music and what kind of box you are looking at using.

Have you never heard of Subthump enclosures?

I run the rear well enclosure with dual 10's. I listen to all sorts of music, and all but the most extreme bass music sounds fantastic. What I like most about my setup is that it sounds awesome inside the car -- the music envelops you -- but it's not so loud as to wake the neighbors, since you can't hear it much when outside of the car...

I run 2 10" subs where the rear seat used to be. People say it is a dead spot in our cars audio wise, but I guess a pair of Brahma's is enough to overcome the dead spot because mine sounds extremely balanced along with the other speakers in the system.

10's usually give you a tighter bass which is more accurate and 12's are for people that just like loudness which is not as accurate. i've got two 10 kicker comp vr's in the well of my camaro and they hit hard.

if you get the subs in the correct box itll sound good and you will not notice a 12 not being as tight or accurate as a 10. thats like people who say a 12 plays slower becuase its bigger... entirely not true.
its all about the box make sure it has the correct airspace volume for the sub.
now if the box is way too big for the sub itll sound sloppy and loose.

I have 4 10s, Rockford Fosgate 1200 watt 4-channel amp, 2 MTX 400w, 2 Infinity Dual Voice Coil 250w, 1000 watt cap, all on a custom enclosure fit to the t-top spot. the 2 MTXs are at the very bottom of the trunk and the 2 infinity sit up top where the little trunk seperator once was. sounds great, my lights still dim with the cap though, and i dont turn it up too loud with the hatch shut for fear of the seal for the glass breaking

Your equipment list is all screwy, and even if you DID manage to fit 6 subs worth of stuff back there, there's no chance at "blowing the rear glass seals"...
I had my Brahma's back there in 1cf sealed boxes; each being fed 1.5kWrms, with not even a thought of any glass or seal issues what so ever; and those subs are 10X more powerful than the ones I think u have listed.
The only time you'd ever have a glass or seal issue back there is with a large ported enclosure with a performance sub in it... and there just aint that much room back there without loosing everything in the hatch area, and even then i doubt there'd be much for worry.
