Question 4th Gen BOSE stereo help!

I have the BOSE system in my 95' with a pioneer head unit when I purchased it. Recently the speakers began cutting in/out so I took it to a car audio shop and they rewired it. Now all speakers work BUT the majority of the sound comes from the very rear speaker in the trunk and yes I checked the Front/Rear and Left/Right side balance. The speakers also "POP" when switching stations and from radio to CD. I know it has a special connector box to allow the BOSE system to work and they said it was bad also and replaced it but I know the sound is still off. What could be the issue? They charged me $130.00 to rewire it too. I picked it up after hrs so couldn't talk to them then.
