Can you give approximate dimensions of the flaw? It can actually take much more than most people think.

The aluminum made a scratch in your bore??? sure it wasn't a piece of steel?

Can you catch your fingernail on it?

If it were me, I'd run some fine grit sandpaper over it to make sure there isn't a high spot, and run it.

If it were aluminum, I would bet that it left material behind instead of scratching the bore. Fingernail test is a good idea. If it truely is a scratch, having it rehoned might not be a bad idea to clean it up. It might take one to two passes to do that. You might want to check the piston/rings for damage, too.
