In order to avoid cutting and splicing your factory wiring, I would purchase the MSD wire harness as well for thirty bucks. Then this is how the wires coordinate:
MSD harness to Mallory 685
Red to Red
Black to Black
White to Green
Orange to Yellow
Other then that, you are just hooking up two other wires, one for the power and the other for ground. If you have a nitrous kit, you will take it a bit further as you also have wires for the timing retard and the window switch.

The MAP sensor connection is not needed and neither is the magnetic pickup. There will be alot of unused wires on this box. As for the other three wires you mention, the orange wire I didn't use at all. The violet wire is for your window switch and will provide a ground. You will need to connect this to the main ground of your nitrous relay. The yellow wire needs 12 volt activation source. It does NOT mean it needs a permenent source from the battery. What you do is connect it to the 12V activation side of the nitrous relay, which can be done with a wire tap. When the nitrous system is activated, the nitrous relay will send 12V to both the nitrous/fuel solenoids and also to this wire which will initiate the timing retard. This is why you don't want to connect it directly to the battery because then the timing retard will be active all the time, something you don't want. Did you at least get the main power and ground hooked up and the four wires for the ignition coil? If you have done that, then the car should be capable of starting. I hope all this makes sense and is clear to you.
