Any disadvantage to doing this on a daily driven bolt on car? When my cutouts are open, it messes with the O2's and decreases performance.

Pre-cat O2's are a must. Post- cat O2's can be removed with no problems, if you use 02 sims or pcm tune.

How are the cut-outs "messing" with your O2's? Are the cut-outs before or after the O2's?

They are after the 02's, but apparently to close to them and I am throwing a code every now and then. I already have my post cat O2's eliminated in my tune. That was the only place I could put my cutouts and still try to preserve as much groundclearance as possable.
