On the passenger side of the radiator just under the cap there are two outlets one is for the overflow "the one that connects right into the cap" and the other one is about the same size as this outlet "except just below the overflow", water enters or exits just below the radiator cap. This portion should be pressurized and I can't seem to find the hose or where it goes to

That's the line for the coolant crossover tube that bleeds the heads, it's the pipe that runs down the passenger side between intake manifold and head. If you haven't done the TB bypass it would come from there, but I'd go ahead and just run the line from the crossover to radiator to do the bypass now

The heads on the motor have studs in the holes and the crossover tube is on the old motor sitting on my garage floor, and it just so happens that my buddy cut them in half where it connects one head to the other behind the motor.

On reverse cooled heads its very important. Reverse cooling has a habit of trapping bubbles in the top end and the coolant crossover is one of the solutions. It's not uncommon to cut that tube, as it can be a PITA to remove it on the car. You can join them back together with a piece of hose. If the crossover is not installed you may find it difficult if not impossible to keep the cooling system bled and you may develop hot spots=detonation.
