top end rebuild problem

I have just completed a top end rebuild on my car. I installed a CC305, mildly ported heads, LT4 KM, FLP long tube headers, and Madz28 tuning.

When I first started it up, I had a bad miss and the cats glowed red and I burnt out an O2 sensor. that has been replaced and the miss has been fixed.

My first problem is that it feels quite a bit rough, not rough like a missfire or anything, but pretty rough. I don't know anybody with a 305 cam to tell if it is supposed to feel that much different.

Number Two, I realize that I will lose power in the lower RPM range, but it dosen't feel like it made a huge difference from 2500 and up.

Lastly, when I get on it (WOT), sometimes it dosen't want to shift to the next gear. I ran it up to around 6700 and it didn't show any sign of shifting at all. Is there a problem with the transmission, or is it in the tune possibly?

Sorry for the long post and many questions, but Thanks in advance for any advice that anyone may be able to give me.

Thanks
Joe

Also, there are no codes being thrown.
