Stock fuel pressure is 43.5psi +/-2.5psi. That's measured at idle, without the vacuum compensation line connected. The pressure should hold within 1 or 2psi of the "no vacuum" pressure at WOT.
Unless you need to increase the capacity of your fuel injectors, and plan to reprogram the injector constant in your PCM, there is no reason to depart from stock pressure.

The only way your computer could have been reprogrammed was if you told the programmer what injector you were using and what fuel pressure you were running at. If you programmed, for example a 36# injector and told him "stock" pressure, you need to set the AFPR at 43.5psi with the vacuum line disconnected. If you told him 36# at 52psi, you need to set the AFPR at 52psi. If you didn't tell the prgrammer anything at all about fuel pressure, he would have to assume its a "stock" pressure.... set it at 43.5psi.
