Can I use the current bose amp and just replace the stock speaker? I know they have a special ohm rating from the head unit to the door amp, but after the amp it should be ok right or wrong?

The "ohm rating" you speak of IS the speakers. Not something that is between the HU and amp. BOSE uses oddball impedance speakers so you can't just drop in any set of speakers to replace them.
