Your having trouble reinstalling a motor and getting it to line up with your t56 correct?

Single disk stock type clutch? These are sequential OR type suggestions:

1. Put the tranny in gear so that you can rotate the input shaft using the drivshaft.
2. Remove tranny, Install motor, realign pressure plate ect and then try to install the loose tranny into the installed motor.
3. If that fails you can access tthe pressure plate bolts from the slave cylinder opening. To do this; with the tranny removed line up the clutch disc as best you can with the alignment tool. Install the pressure plate bolts just tight enough so that it holds the friction disk in place but you can still move the disk a little if you push on it. Tesintall tranny. Then torque the pressure plate bolts in a star pattern through the slave cylinder opening (rotate motor from the front balancer). I found this is a *must* for twin disk clutches, the plastic alignment tool just doesn't get both disks lined up well enough. It would obviously work on a single disk clutch too. You will spend more time torquing the pressure plate through the slave cyl opening, but you will save all the time trying to f-around with all the weight of the tranny and getting that lined up.

Also consider adding a signature to tell people basic info on your car like LT1/LS1 Auto/manual ect. People will be better able to provide advice if you let them know the exact parts you are working with.

Good luck,
Brent
