Does anyone have any tips on how to apply the 3m swirl mark remover. I was unsure if you should apply it with a buffer or by hand. Which gives best results?

A buffer will give better results when used proeprly, however there is a greater potential to do harm with a buffer, if used improperly, than by hand. 3M products seem to be made for buffers IMO. They can be a bear by hand....

Use a foam bonnet or pad and an orbital buffer for best results. DO NOT let the product dry on the paint, remove while wet.

Work the product into the paint with the machine until it breaks down from a paste to an thin oil like coating and remove at that time, repeat if needed.

After that, apply your final finish wax or polish.

So, am I correct in assuming that the 3M SMR should be used before Zaino? ...i.e. it will remove Zaino?

Yes, you must use abrasive compounds before you apply any type of final finish wax or polish.
